Four PhDs/Postdocs in Computational Biology of Childhood Cancer

DTU Health Tech is seeking several PhDs and full-time postdocs for the Disease Data Intelligence group headed by associate professor Ramneek Gupta, to work in close collaboration with professor Kjeld Schmiegelow's childhood oncology group and the Department of Clinical Genetics at Rigshospitalet. The collaboration further extends to clinical and research groups in Lund, Sweden, as part of the EU inter-regional cooperation effort iCOPE (Interregional Childhood Oncology Precision medicine Exploration).

The Disease Data Intelligence group at DTU is part of the Section of Bioinformatics at the department that houses seven internationally-diverse research groups in an open collaboratory atmosphere, and continuing synergy with other research groups at DTU. The Section has priority access to a large life-sciences dedicated supercomputer and co-develops the bioinformatics environment on this platform. All PhD studies at the Section are in English, and there is a strong emphasis on internationalisation for Danish PhDs including an expectation to present at international conferences and workshops.

The childhood oncology center at Rigshospitalet is the largest of its kind in the Nordic/Baltic region, and includes a research lab that addresses cancer etiology, tumor biology, pharmacology of anticancer agents, toxicology, psychosocial aspects/rehabilitation, and clinical trials.

Responsibilities and tasks
A multitude of data is being rapidly gathered on children with cancer, including germline whole genome sequencing, tumour mutations and gene expression, as well as blood biochemistry and drug measurements to complement precise and longitudinal clinical phenotyping. For subsets of patients this also includes gene methylation, gut microbiome and single-cell sequencing. Responsibilities in these positions are to advance our research in translational oncology from the molecular basis of disease and clinical interpretation of germline and tumour genetics to prediction of treatment outcome and toxicities, and ultimately guidance of therapy. The current recruitment will address, amongst others, the following areas:

• The germline-somatic continuum of childhood cancer: impact on tumorigenesis, disease prognosis and treatment outcome and toxicities
• Clonal heterogeneity and tumour evolution
• Clinical interpretation of actionable germline and somatic variants
• Prioritisation of genomic variants of unknown significance
• Functional landscape of sequence and structural variants
• Mapping of disease oligoclonality at diagnosis and during therapy
• Pharmacogenetic alterations, DNA repair pathways and treatment response
• Machine learning on treatment efficacy and toxicities in groups of patients (tumour expression, tumor mutational signatures, predisposition variants, epigenetic alterations)

Candidates will be computational biologists with strong communication and interpersonal skills to liaise with biologists and clinicians. Supervision will be available in computational biology, disease and treatment clinical aspects and clinical genetics, to facilitate candidates independently driving their research areas.

The position is based at DTU with some time spent at the childhood oncology research groups at Rigshospitalet to enhance translational research, and up to 25% at clinical and research facilities in Lund, which are the Swedish cooperative partners on the iCOPE Project.

Qualifications
Candidates should be able to exhibit the following personal and professional qualifications:

• Comfortable at the UNIX command-line and basic data manipulation
• Programming in R and perl, python or similar
• Database skills and experience with high-performance computing are an advantage
• Experience in clinical or disease areas is an advantage, as is experience with handling and interpreting complex data
• An active interest in solving life sciences problems, and an aptitude for biology
• Strong written and spoken level of English
• You enjoy teaching, and helping colleagues with your skills and knowledge
• You enjoy working with complex topics
• You are motivated by both individual and team accomplishments
• Flexibility and self-motivation are desired skills at DTU

In addition, candidates will need the following qualifications:

For Postdoc positions:
Candidates should have a PhD degree or equivalent in Bioinformatics or Clinical/Life Sciences. A PhD degree in Computer Science can also be considered if coupled with research experience in life sciences.

For PhD positions:
Candidates should have a master's degree in bioinformatics, life sciences, computer science, engineering, or a similar degree with an academic level equivalent to the master's degree in engineering.

Salary and terms of employment
The appointment will be based on the collective agreement with the Danish Confederation of Professional Associations. The allowance will be agreed upon with the relevant union.
